You got me. It seems to be a lose lose situation no matter what we do. You say that siding with the Shiites would be a stand against Al Qaeda. Aren't our troops currently fighting alongside Sunnis against Al Qaeda or is that no longer true? An independent Kurdistan is appealing on many levels. At least the Kurds might be able to govern themselves while the rest of Iraq annihilates itself. However, our Turkish allies would be threatened by an independent Kurdistan on their border. It would very likely increase tensions to the point of violence there. Another potential downside to an independent Kurdistan is that already both Sunnis and Shiites are fleeing to Kurdish areas in order to avoid the slaughter. Quite likely an independent Kurdistan would either be inundated with refugees from Iraq, or left to turn away refugees at their borders. The fighting and terrorism could easily move to the new country. Whatever happens, I think the world is screwed for years to come.
