I'm a first timer also. It is my understanding that we update the count in both counters. If you wish you could wait for the last day, too.
At the NaNo site, you only upload your work for the final count. If you write couple of hundred words more than 50,000, it should cover the word count discrepancy between the two sites and/or your word processor's count.
I am not sure about the once-a-day bit. I'd like to update maybe two, three times a day, since I'll be writing at odd intervals.
