It sounds like it's the IM messages themselves that freeze things up? Not the notification?

If so, closing the IM console while you're doing other things should keep the IMs from opening until you're ready to deal with them -- "Re: Re: Re: Re: IMs Auto Opening"  Open in new Window..

Might not help with the multiple copies, but...
