This choice: "She's trapped in an alternate timeline!" • Go Back... Applebloom asked, "Alternate timeline? What's that supposed t' mean?"
Nyx replied, "It's like another world, similar to our own, but where events played out differently. But that's just science-fiction, isn't it?"
"So are aliens and time travelers," the Doctor replied, "but since both are standing right in front of you, it pays to have an open mind about these things. Please, you must hurry. If we leave now, then once we are done, I can bring us back to a point in time immediately after our departure, but the longer we stay here debating it, the more likely it is that we'll be spotted by somepony who isn't supposed to spot us, and then there's no telling what manner of paradoxical ramifications that could have!"
Nyx was still a little wary, but teleported herself outside while Apple Bloom climbed out the window. "Alright..." the alicorn replied, "I'll give you the benefit of the doubt for now." Of course, if she saw anything suspicious, she would buck the potential impostor in his other eye. The Doctor made way for her as she stepped inside... and before she could wonder how he expected her to fit in the small box alongside the stallion and her friends, she got the answer. "Sweet Celestia, it's bigger on the inside," she exclaimed, much to the amusement of the others as Apple Bloom followed her in.
"Wow, so all that stuff about time travel and other worlds was actually true?" the earth pony asked.
"That's right," the Doctor said. "Now, I imagine this must be a bit of a shock, but..."
Nyx interrupted, saying to her friends, "Think about what this means! We could visit completely alien cultures! See historical events or Equestria's future play out before our eyes! Have one last big adventure together and come back right after we left so we don't get into trouble!"
The thought of it made the mares giddy with delight as they shouted in unison, "CUTIE MARK CRUSADER TIME-TRAVELERS!" The Doctor winced from the volume, but couldn't help but enjoy their enthusiasm.
"Yes, but do remember that our mission is to rescue Derpy. Prepare yourselves, ladies, because are about to see an Equestria the likes of which you have never seen before!"
While the Doctor went to the Tardis's controls, Nyx asked him, "So, what sort of timeline are we going to, Doctor? How is it different from ours?"
While the Doctor pulled levers and very carefully started pushing buttons and flipping switches, he replied, "Well, it's quite fascinating. Where we're going..."
