And as Eric shrunk Tommy he also shrunk Tommy's genitals and we though since he is going to the feminine one in the relationship he doesn't really need them anymore.

Although Eric couldn't get rid of Tom's bits he just shrank them down to pretty much nothing, Tom's dick is now about an inch and his ball became so small that they just went back into his body.

Eric doesn't know yet but since Tom's balls are so small now the testosterone in his body will now lower considerably and his body will start to react accordingly and start to feminize over time, the other thing is Tom is a late bloomer and his body has only just started puberty and due to what Eric has done to him his body will start to develop in a different way now, but this is all unknown to both off them as yet.
