Is she prey for the flood during Halo 2 and 3 or Halo Wars 2?

Halo 2 and 3 are her time before the Chief rescues her.

Halo Wars 2(HW2) would be an AU were the Gravemind successfully rips a piece of Cortana from herself without her knowledge and use that piece for its own needs. With the events of HW2 having High Charity imprisoned in a hardlight bubble its attention besides escaping is solely on the fragment.
