Well then, I guess we gotta solve this problem somehow...

Idea 1

In an alternate timeline, she, for reason, decided to accompany Link of his quest.

Idea 2

There's a Termina counterpart of Zelda, who's the daughter of the Mayor of Clock Town, which then would make her the brother of Kafei as well.
